卷柏属的属下分类尚未能很好解决,Jermy(1986,1991)划分出5个亚属,除卷柏亚属 Subgen. Selaginella(中国不产)和同形叶亚属 Subgen. Tetragonostachys Jermy 是单系类群外,其他亚属,特别根据孢子叶划分的同穗亚属 Subgen. Stachygynandrum (P. Beauv.) Baker 和异穗亚属 Subgen. Heterostachys Baker 却不是单系的。
